Green Bay: start with what is swimming below
Green Bay in Protaras has shore access and a mix of underwater features to explore. The official tourism description records seabream, wrasse and other marine life, as well as submerged replicas of Greek statues.
For a surface snorkel, make the fish and changing seabed your starting point. The statues are deeper features; do not assume every photograph taken beside them represents the view you will get while floating above.

Konnos Bay: make room for beach time

Check local signs and swimming areas, and keep clear of boat movements and water sports. The sheltered setting does not remove the need to assess conditions. Confirm facilities and access if anyone in your group relies on them; a scenic cove is not automatically suitable for every mobility need.
MUSAN: choose it for the sculpture garden
MUSAN in Ayia Napa is the most focused choice: you are going to see an underwater art installation. Its official snorkelling page confirms that the sculptures can be seen from the surface.
The practical difference is the offshore swim. Discuss your confidence and stamina before committing, especially if you have never snorkelled in open water. Being interested in the art is a good reason to visit; it is not a reason to ignore an uncomfortable swim or poor conditions.
How to make the final choice
Ask everyone in your group what they actually want from the outing. One person may picture fish, another a sandy beach and another the museum. Pick the experience that fits the least confident swimmer as well as the most enthusiastic one.
